Bro, everyone watched DBZ. Also, don't use Flash lightly. Goku's attacks aren't faster, or even nearing that speed. Maybe Flash at his most tame, I could maybe see, but I think you're grossly overestimating the DBverse in what actually happens.
What I know is that in the tournament fight between Goku and Krillin, both reach speeds faster than the human eye. This was I believe sometime after the technique to move so fast you split yourself into several parts was introduced. This is comparable to the Flash. But the thing is, they get faster. They say it. It's not an overestimation. On Namek, Krillin (who can move faster than the normal eye can see, and thus can see at these speeds) observes Goku moving so fast that even he can't see him. There's just no reason the Flash would ever need to go this fast, because his opponent's generally aren't as fast as him. But in DBZ that speed is normal. I'd be willing to call it a plot hole even, but if you take it at face value they demonstrate and refer to the speed I'm talking about.

Actually, let's examine your Superman Prime idea a bit. You suggest that Superman goes away for an extended period of time to gain power from the sun; a perfectly logical way for Superman to actually power creep. And he gets away with this because he's super smart right? So, Goku being super dumb is just gonna wait all that time oh wait he's just going to train to absurd levels like he always does. He's never needed a perfectly logical way to power creep, it's just something he's always done. Hell, if he knew Superman was inside of a sun he'd probably go train inside of one himself. Going down this road is far outside of the scope of what we can say Goku is capable of, but we do know it's a route he would take. So you've entered a stalemate.

I dunno if you know about the thing called the speed force. It's what the Flash taps into to get his powers. It's also commonly agreed to be one of the most bullshit powers ever. You see Flash outrunning death until the end of time, and then continue running after death is no longer a concept because nothing lives at this point in time, and then he keeps running so that he loops back into his footsteps before he started running. That's the kind of speed we're talking about.

DBverse punching speed has nothing on the Flash, though Superman isn't quite as fast either. Superman isn't a slowpoke, though, and he's seen doing comparably silly speed stuff at several points through the ages.

You are right, the Flash is faster. It's still really bullshit in DBZ and the Flash's case, though I'd argue at least the Flash is more consistent. Superman ain't slow, but I don't think he's fast on a late DBZ level. Maybe with momentum, but not as a continuous state of heightened reaction time. Then it becomes a question of "Can Goku really hurt Superman?" and then the battle would draw out for a long time I feel, but my gut still tells me to bet on Goku.

But the Hulk would kill him. Nobody bullshits better.

I don't follow Superman so it's difficult for me to really give an informed answer.

However, I do follow Batman and in the Dark Knight Returns, 'Old Man' Batman is able to (at least temporarily) best Superman in combat because Supes has just been hit by a nuclear explosion and has had the stuffing knocked out of him by it.

Eventually Superman regains the upper hand as his strength slowly returns, but the reason I bring this up is because Goku is capable of producing energy blasts billions of times more powerful than nuclear explosions so how is Superman gonna stand up to a Kamehameha or god forbid, a Spirit Bomb?

Secondly, Superman has a crippling weakness in the fact that he becomes a weakling when fighting on a planet that doesn't have a red sun. Seems a pretty glaring fault when fighting an opponent capable of intergalactic teleportation.

Nobody wins; it's an infinite loop. Everybody fails to take into account how their actual matches go anyway, and there's no reason to believe a fight between the two of them would differ from their regular fights. What I mean is: Superman and Goku will fight for a couple of episodes, Superman will use his fucking broken powers to beat Goku half to death, Goku will start shitting himself because Earth is in danger or some other bullshit thought, and lo and behold, Super Saiyan 5 will come out or something, cuz that's how Goku rolls. Meanwhile, Goku's entourage, people who are always up in his business, will make panicky faces and be all sad. Goku will actually have contact King Kai in some episode, who will have told him about Superman's weakness. Goku's posse will have searched for the Dragon Balls to wish for some Kryptonite/people will pull yet another spaceship out of their asses and go find some kryptonite on their own. Back at the fight, Goku will be a hell of a lot stronger, and will have the upper hand on Superman, oor at least Superman will be annoyed that he can't catch this motherfucker. Posse rolls in, a bunch of people start hurling themselves at Superman one by one, I suppose because everyone's a masochist. Some smartie wil FINALLY get near Superman with the Kryptonite, who will immediately get some painful stomach cramps, by the look on his face. Goku will try to stop his friends, but suddenly he'll revert to his regular form, and be too exhausted to move. Posse will carry Goku away and leave Superman there. Superman will faint or some shit, and a boy/girl/Lois Lane/a dog will stumble upon Superman miraculously, and remove the stone. And if it's not a living being, then a strong wind will push it away. Or maybe rain will make his spandex slippery or something and the kryptonite will slip off; dicked if I know. Anyway, Superman will thank whatever helped him and fly away at max power, perhaps heading to the sun or to find Goku and stop this 'threat'. Of course, he won't find Goku for a while because no one finds Goku while he recovers. Superman will have some ingenious plan to defeat Goku this time around, maybe with some fucking Scooby-Doo worthy ploy. Fast forward a month or so, Superman finds Goku, who is ready. Goku goes SS5, Superman deploys plan, Goku is almost down, miraculously develops another power level, friends use Dragon Balls to exploit Superman weakness, both are helped by other people, both recover, both go back. No matter how strong Goku gets, Superman is smarter. And no matter what Superman does, he's still weak to some rocks that apparently everyone and their mother owns. They will never win against each other, and the loop can only be broken if some rando appears, threatening world domination or genocide or some other over-the-top supervillian plot device. Goku and Superman will pu their differences aside, take a couple more episodes to defeat their foe, gain a newfound respect for one another, and part ways.

Superman would win because he's more poorly written than _GOKU_. Let that sink in for a second. Goku has a lot of different powers. Superman has one. Superman's power is to save the day. Superman comics go like this; writer comes up with some stupid scenario in order to create a "this situation looks like too much even for the MAN OF STEEL OMFG" and then they come up with a new power for him to save the day.
 
Superman once fought a Doomsday's clone made of kryptonite and kicked his ass, good luck trying to beat him with a small piece, like I said Supes only weakness is magic, and red Suns
 
As far as Kryptonite, Goku wouldn't use Kryptonite as he'd probably consider it a cheap trick rather than winning on his own strength, so I imagine just based on Goku's character he wouldn't abuse it. He might abuse terrain (e.g. less powerful Solar Systems) since he'd consider it something that isn't directly an exploit so much as part of Superman's legitimate combat liabilities. Then again Goku makes speeches about "Fighting at Full Strength" so even that might be out of his playbook.

Vegeta on the other hand would. Vegeta may have Saiyan Pride but he also likes to rub your weaknesses in your face and mock you. Goku isn't like that. Therefore ironically Supes probably beats Goku but not Vegeta, because Vegeta is completely evil and considers a win a win.

But this isn't Supes vs. Vegeta, it's Supes vs. Goku.

As far as Goku's intelligence, Goku's problem is his immense naivety, not his actual intellectual ability. He lacks social skills and graces (and arguably judgement of character re: Vegeta, Capt. Ginyu, Frieza, Majin Buu...), when it comes to combat he's bloody brilliant. Goku easily picked up on the fact for example that Frieza relied entirely on brute force and could not sense power levels (despite Frieza having weird-ass telepathy attack bs but eh).

Anyone who can reverse time by altering the earth's rotation could probably go fast enough to bullet punch body slam Goku.

The point is that Goku has a failsafe written into his character that no matter what, he will eventually be able to beat everybody. That fact, along with the existence of the Dragon Balls, means Goku will eventually gain enough power to defeat Superman consistently.

Goku does have the raw intelligence... somewhere in there...

This is the guy who learned to teleport, coached Gohan into becoming a Super Saiyajin (as far as I can tell, Goku is the only one to mentor another Saiyajin into it), figured out how to maximize the efficiency of the super saiyajin form (see: Goku/Gohan Room of Space and Time training), recognized Gohan's greater power, and discovered the Super Saiyajin 3 form. Goku also has telepathic powers and can read minds. lol

It's kind of funny that most of the DBZ characters never develop very strong mind reading abilities, considering that Master Roshi has the ability to do it effectively even on un-suspecting parties without touching them.

Goku hands down. While Superman may outmatch Goku at first, Superman has one fatal flaw, his morality and refusal to kill his opponents.
Goku has that problem too though. Goku kills a grand total of two characters in Dragon Ball Z.
- Yakon
- Kid Buu, who he then had reincarnated
Then consider all those he spared. He only beat Nappa up until Vegeta killed him, then after the group took Vegeta down he let him go. He beat up Recoome and Burter until they were kncoked out but again it was vegeta who killed them. Even Frieza, he not only tried to spare but even gave him energy to keep him alive after he cut himself in half.

He kills a fair few more people in Dragon Ball and GT though, (GT isn't really canon though).

I don't see why any fight between Superman and Goku would be a fight to the death anyway.
 
Goku would spend the first 5 hours of the fight charging his first attack, boring Superman to death for the TKO.

I'll be honest, I have zero knowlege of DBZ or superman comic wise, so I'll quote someone under the youtube comments that probably does know what he's talking about.

"Comics Supes has dragged Darkseid to the source wall after kicking his ass, spanked him, and left him there. To put that in perspective, thats traveling 14.5 billion lightyears in moments at end of fight. See the difference?"
