Kyogre's naturally deadly Water Spout and perfect coverage make it a great Choice Scarf user, becoming a potent revenge killer and late-game cleaner while freeing Koraidon to run a more offensive set like Swords Dance or Choice Band. Unlike Koraidon, Kyogre threatens to OHKO Ho-Oh and Arceus formes with minimal chip damage, in addition to revenge killing opposing Koraidon and Zacian-C. Water Spout threatens many offensive and defensive Pokemon alike, including Zacian-C, Ho-Oh, Extreme Killer Arceus, Arceus-Fairy, Arceus-Ground, Landorus-T, Necrozma-DM, and Calyrex-I. Origin Pulse keeps Kyogre threatening even when damaged. Ice Beam is used to hit Koraidon, Eternatus, and Giratina-O supper-effectively, with Koraidon being especially important to hit because of Orichalcum Pulse. Thunder is useful against opposing Kyogre, Arceus-Water, and Tera Water foes like Arceus-Fairy, Necrozma-DM, and Arceus-Ground. A Timid nature is necessary to outspeed Zacian-C and Deoxys-A. Tera Water allows Kyogre to overpower bulky Pokemon that can otherwise take repeated Water Spouts, like Calm Mind-boosted Arceus-Fairy, Necrozma-DM, and Lunala, as well as special checks like Eternatus and Blissey. Tera Water also guarantees Origin Pulse will OHKO full health Zacian-C. Alternatively, Tera Ghost makes Kyogre immune to Extreme Speed, allowing it to revenge kill Extreme Killer Arceus.

Choice Scarf Kyogre can fit on both hyper offense and bulky offense teams, as both styles prize its ability to revenge kill Koraidon and Zacian-C so their own Koraidon can safely forgo Choice Scarf. Arceus-Fairy is a vital partner for Kyogre on both styles, as it is by far the best defensive check to Koraidon, which can revenge kill Kyogre not locked into Ice Beam. Arceus-Fairy is able to block Koraidon's Scale Shot, allowing Kyogre to revenge kill non-Choice Scarf sets, and with Iron Defense or Taunt, it can also check Calyrex-I, which Choice Scarf Kyogre does not want to switch in to given its lack of bulk investment. Glimmora and Deoxys-S can remove or prevent entry hazards while setting up their own Spikes on hyper offense, allowing Kyogre to revenge kill Koraidon and Zacian-C much more reliably. Landorus-T can check Zacian-C, which can revenge kill Ice Beam-locked Kyogre, in addition to being good insurance against Koraidon and providing Kyogre free switches with its slow U-turn. Giratina-O is also a good partner, as it can remove entry hazards for Kyogre with Defog while being a decent switch-in to Extreme Killer Arceus, Dragon Dance Arceus-Ground, and opposing Kyogre short-term. Hatterene can deny entry hazards completely while providing Healing Wish and Future Sight support, letting Kyogre spam Water Spout without fearing Koraidon or Eternatus switching in.

You say Caly-I is "a major defensive shortcoming of Choice Scarf Kyogre". I think I know what you mean, but this gives the wrong impression I think, given Caly-I often struggles into Ogre itself.
